The Kucuk Ayasofya Mosque was originally constructed as a church by the Byzantine Emperor Justinian I. It was built in the year 536 AD, called the Church of Sts. Sergius and Bacchus, was converted into a mosque during the reign of Sultan Bayezit II. After its convertion into a mosque, the zaviye around the atrium and Hüseyin Ağa’s tomb were constructed.

The church was connected to a three-aisled basilica dedicated to St. Peter and St. Paul, which Justinian had begun to build in 519. None of it survives today. The Church of Sts. Sergius and Bacchus was costructed on an octagonal floor plan with a central dome, which inspired the design of the great Hagia Sophia, begun just a few years later.

The domed mosque, composed solely of stone and brick atop a square plan, was damaged by an earthquake twice during 17 th ve 18th century. The octagonal historical marble fountain in the atrium was later removed in 1938.
